Mesquite 3.80 and later versions has a download that includes Chromaseq built in, as well as a download that does not include Zephyr. You can determine if your version of Mesquite has Chromaseq by starting up Mesquite, and choosing About Mesquite from the Mesquite menu. In the window that appears, a banner for Chromaseq will appear on the right of that window (you may have to scroll through a list) if it is installed. If you have installed version that does not include Chromaseq, you can download and install Chromaseq in one of two ways:

  1. Start Mesquite 3.80 or later. Choose File>Check Now for Notices/Installs. In the dialog box that is presented, enter http://chromaseq.mesquiteproject.org/noticesAndUpdates/install.xml, and press OK.
  2. Download the package from this page from the Chromaseq Github release page, and download the latest release by pressing the appropriate green button. We suggest you download the zip version if you have MacOSX or Windows, and the tgz version if you have a Linux system. To install Cartographer, open up the downloaded file, find the directory contained therein called "chromaseq", and move that into the "mesquite" directory of your installed "Mesquite_Folder" directory. If you wish, you could instead move it into other locations supported by Mesquite.

If you previously downloaded either the base system of Mesquite or Chromaseq, and intend to download a new version of Mesquite, you should download new versions of all packages to ensure compatibility.
